TURNAROUND TIME
Generally, the projects are processed in the order of receipt.
Sequencing libraries preparation and single-cell services turnaround time depends on the current workload and equipment availability and has to be planned for each project.
Illumina sequencing schedule depends on how fast the samples requiring the same sequencing mode are collected to fill up a flowcell.
If your sequencing libraries occupy the whole flowcell, usually they can be started within a week after the samples delivery. If only few lanes of a HiSeq4000 are required, it might take from few days to several weeks till the rest lanes are filled.
Most popular sequencing mode is PE75, such runs are started approximately every two weeks. Other sequencing modes are less in demand and waiting times are unpredictable.
ORDERING ILLUMINA AND PACBIO NGS SERVICES
Services are currently ordered per email to seqteam@mdc-berlin.de or to the members of the Genomics Platforms you are already in contact with.
For consulting and assistance in planning of the sequencing experiment please contact Dr. Tatiana Borodina - tatiana.borodina@mdc-berlin.de
Following documents have to be filled and submitted to the Genomics Platforms:
- Project registration form
- NA sample or seq. library transfer sheet
- BioAnalyser profiles of submitted samples or seq. libraries
Illumina NGS:
PXXX_1_Project_Registration_Form_Illumina
PacBio NGS:
QXXX_Project_Registration_Form_PACBIO
This is a sequencing service agreement. It requires contact and billing information and detailed service description. Please follow instructions on the first page of the form to get it approved by the core facility and your group leader.
The specific number assigned by the facility to each project is used as a reference for further communication.
Illumina NGS (select depending on the type of submitted samples):
PXXX_2a_Library_List_Illumina
PXXX_2b_RNA_Sample_Transfer_Sheet_Illumina
PXXX_2c_DNA_Sample_Transfer_Sheet_Illumina
PacBio NGS:
QXXX_Sample_Transfer_Sheet_PACBIO
Enter information about your samples. For ready sequencing libraries a user-specific library code has to be used to label tubes submitted to the Genomics Platforms; instructions and example are in the form 2a.
If you have no access to a BioAnalyser/TapeStation, this QC step can be also performed by the Genomics Platforms.
ORDERING SINGLE-CELL GENOMICS SERVICES
All single-cell projects require individual approach and individual project planning. Please contact Dr. Cornelius Fischer - Cornelius.Fischer@mdc-berlin.de
Each single-cell project consists of two parts: single-cell library preparation and NGS sequencing. Sequencing parameters cannot be exactly estimated at the beginning of the project. Therefore, first the single-cell library preparation strategy is agreed upon:
SPXXX_Project_Registration_Form_Single-Cell
Required parameters of NGS sequencing are discussed later. Required documents are then prepared by the single-cell team and just need to be approved by the customer.
